I have seen a couple of fixes for this. Aftermarket or late model wipermotor, cut and reweld the cover on that side in that area or don't run a wiper motor.

I don't think you can reclock it as the wiperblades won't park in the correct location.

There may be a workable solution but I haven't needed to do it yet as I run stock valve covers.

Even with stock valve covers the clearance is tight.

 

As I recall, Detroit Speed has a wiper motor specifically designed to clear big-block tall valve covers.
